Ribosome Profiling

Identificare le regioni di un genoma che vengono trascritte e tradotte in proteine è un passo fondamentale per comprendere un genoma e la sua espressione.
Ciò si ottiene con una tecnica chiamata profilazione dei ribosomi, nota anche come ribo-seq. Mappa le posizioni dei ribosomi sull'mRNA e identifica gli mRNA che vengono attivamente tradotti in proteine.
Per isolare l'RNA, le cellule devono prima essere lisate per accedere alle molecole al loro interno. Il lisato viene quindi trattato con RNasi. Questi enzimi scindono gli mRNA che non sono ricoperti di ribosomi, lasciando solo i frammenti di mRNA protetti.
I frammenti protetti dal ribosoma vengono quindi separati dai frammenti non protetti e tagliati utilizzando un gradiente di saccarosio.
I ribosomi vengono quindi rimossi dai frammenti di mRNA e l'RNA viene convertito in DNA mediante RT-PCR, utilizzando l'enzima trascrittasi inversa.
Successivamente, il DNA viene sequenziato e mappato sul genoma di riferimento. Questo determina l'esatta posizione del ribosoma lungo ciascun mRNA.
La profilazione dei ribosomi può anche aiutare a identificare frame di lettura aperti o ORF non riconosciuti. Un ORF è una regione del DNA tra un codone di inizio e un codone di arresto che può essere tradotta in proteina. Trovare ORF può essere utile nell'identificazione di nuovi geni.
Si consideri lo studio dei modelli di espressione genica in una linea cellulare di mammifero. La procedura sperimentale prevede l'esposizione delle cellule a stimoli che possono attivare l'espressione genica e avviare la sintesi dell'mRNA.
Gli mRNA che vengono tradotti attivamente vengono identificati utilizzando la profilazione dei ribosomi.
Questo esperimento rivela che il gene B viene tradotto mentre i geni A e C no.
Mostra anche che un'ulteriore piccola regione del genoma, lunga circa un centinaio di nucleotidi, viene tradotta attivamente.

La profilazione ribosomiale o ribosequenziamento è una tecnica di sequenziamento profondo che produce un'istantanea della traduzione attiva in una cellula. Sequenzia selettivamente gli mRNA protetti dai ribosomi per ottenere una visione approfondita del panorama traduttivo di una cellula in un dato momento.

Applicazioni del profilo ribosomiale

La profilazione dei ribosomi ha molte applicazioni, incluso il monitoraggio in vivo della traduzione all'interno di un particolare tipo di organo o tessuto e la quantificazione di nuovi livelli di sintesi proteica.

La tecnica aiuta a identificare i frame di lettura aperti tradotti e a scoprire nuovi prodotti tradotti, inclusi peptidi corti e isoforme di proteine caratterizzate con funzioni sconosciute. La profilazione ribosomiale aiuta anche a identificare diversi mRNA nella cellula che non vengono tradotti finché non ricevono un segnale esterno.

Sfide tecniche del profilo ribosomiale

La profilazione dei ribosomi deve affrontare molte sfide tecniche, come la necessità di grandi quantità di campioni, l'affidabilità dell'inibizione tempestiva della traduzione e la contaminazione dell'RNA.

La tecnica del congelamento rapido può superare la sfida della rapida inibizione della traduzione. Aiuta a catturare in modo efficiente la distribuzione dei ribosomi all'interno delle cellule rispetto agli inibitori dell'allungamento della traduzione, come la cicloesimide.

L'RNA ribosomiale (rRNA) che si lega all'mRNA viene generalmente rimosso durante la profilazione ribosomiale. Tuttavia, a volte si osservano ancora alcuni contaminanti dell'rRNA. Ribosome profiling is a deep sequencing method that gives a snapshot of active translation in a cell. It sequences the mRNAs protected by ribosomes. This shows which messages are being read to make proteins at a specific moment.

The method has several uses in biology. It can track translation in a living organ or tissue type. It also helps measure new protein synthesis levels. Researchers use it to find translated open reading frames, which are stretches of RNA that can make protein. It can also reveal short peptides, protein isoforms with unknown functions, and mRNAs that stay untranslated until a cell receives an external signal.

Ribosome profiling also has technical limits. It often needs a large sample amount. It depends on stopping translation at the right time, and RNA contamination can be a problem. Flash-freezing can help block translation quickly and capture ribosome positions more accurately than elongation inhibitors such as cycloheximide.

Another challenge is ribosomal RNA, or rRNA, contamination. rRNA is usually removed during the procedure, but some contaminants can remain. Researchers may use duplex-specific nuclease, or DSN, from the hepatopancreas of the Kamchatka crab to reduce this problem. DSN cleaves dsDNA and DNA-RNA hybrids. It is also used to normalize cDNA libraries before next-generation sequencing and to remove rRNA from RNA-seq libraries.

Data analysis can also be difficult because it requires bioinformatics expertise. The R package riboSeqR helps address this issue. It provides methods for analyzing ribosome profiling data from multiple samples.
