Small Molecule Target Identification

Small molecule target identification is the process of determining the biomolecular targets through which a small molecule produces its biological effects, a central step in biochemistry and drug discovery. It links a compound’s phenotype or activity to specific proteins, nucleic acids, or pathways by measuring binding, biochemical function, cellular responses, and changes caused by genetic or chemical perturbation, followed by target validation. Identifying these targets clarifies mechanism of action, distinguishes on-target effects from off-target toxicity, and guides lead optimization. The approach supports therapeutic development, chemical biology, and the study of signaling and metabolic pathways.

Identification of Small Molecule-binding Proteins in a Native Cellular Environment by Live-cell Photoaffinity Labeling

We describe here a method for identification of small molecule-binding proteins using photoaffinity labeling. The advantage of this technique is that binding and covalent labeling of the target proteins occurs within the live cellular environment, removing the risk of disrupting native protein structure and binding conditions upon cell lysis.

A protocol for small molecular drug screening based on in-situ synthesis of ultrasmall fluorescent gold nanoclusters (Au NCs) using drug-loaded protein as template is presented. This method is simple to determine the binding affinity of drugs to a target protein by a visible fluorescent signal emitted from the protein-templated Au NCs.
