Secondary Structure Prediction

Secondary structure prediction is a computational method that infers the local three-dimensional arrangement of a protein, such as alpha helices, beta sheets, and flexible coils, from its amino acid sequence. Algorithms analyze sequence patterns and residue properties to estimate how the polypeptide backbone forms hydrogen-bonded structures and distinguish likely structural segments. In biology, these predictions provide an early view of protein folding when experimental structures are unavailable or difficult to obtain. They support protein function annotation, guide structural modeling, identify regions involved in molecular interactions, and help researchers design experiments in molecular biology and bioinformatics.

High-throughput selective 2' hydroxyl acylation analyzed by primer extension (SHAPE) utilizes a novel chemical probing technology, reverse transcription, capillary electrophoresis and secondary structure prediction software to determine the structures of RNAs from several hundred to several thousand nucleotides at single nucleotide resolution.

A Protocol for Computer-Based Protein Structure and Function Prediction

Guidelines for computer based structural and functional characterization of protein using the I-TASSER pipeline is described. Starting from query protein sequence, 3D models are generated using multiple threading alignments and iterative structural assembly simulations. Functional inferences are thereafter drawn based on matches to proteins with known structure and functions.

Stent implants in stenosed arterial curvatures are prone to "Type IV" failures involving the complete transverse fracture of stents and linear displacement of the fractured parts.
