Vdj Gene Segments

V(D)J gene segments are separate DNA elements that encode the variable regions of antigen receptors on B and T lymphocytes, enabling adaptive immunity to recognize diverse molecular targets. During lymphocyte development, the RAG1 and RAG2 proteins identify recombination signal sequences and cut selected variable (V), diversity (D), and joining (J) segments, which are reconnected by DNA repair pathways; imprecise junctions and segment combinations further increase receptor diversity. This process, called V(D)J recombination, produces distinct immunoglobulin and T-cell receptor repertoires. Studying these segments supports research on immune development, antigen recognition, immune disorders, vaccine responses, and repertoire-based diagnostics.

This protocol describes an approach to interrogate the recombined immunoglobulin heavy chain VDJ regions of lymphomas by deep-sequencing and retrieve VDJ rearrangement and somatic hypermutation status to delineate clonal architecture of individual tumor. Comparing clonal architecture between paired diagnosis and relapse samples reveals lymphoma relapse clonal evolution modes.

Segmentation of three-dimensional data from many imaging techniques is a major bottleneck in analysis of complex biological systems. Here, we describe the use of SuRVoS Workbench to semi-automatically segment volumetric data at various length-scales using example datasets from cryo-electron tomography, cryo soft X-ray tomography, and phase contrast X-ray tomography techniques.

Genome Size and the Evolution of New Genes

2020

While every living organism has a genome of some kind (be it RNA, or DNA), there is considerable variation in the sizes of these blueprints. One major factor that impacts genome size is whether the organism is prokaryotic or eukaryotic. In prokaryotes, the genome contains little to no non-coding sequence, such that genes are tightly clustered in groups or operons sequentially along the chromosome. Conversely, the genes in eukaryotes are punctuated by long stretches of non-coding sequence.
