Organoid Isolation Protocol

Organoid Isolation Protocol is a laboratory method for recovering three-dimensional, stem-cell-derived tissue models from culture systems while preserving their structure, viability, and developmental characteristics. It typically combines matrix removal with controlled mechanical or enzymatic dissociation, followed by washing, collection, and transfer into fresh culture conditions; the chosen handling conditions influence organoid integrity and subsequent growth. In developmental biology, isolated organoids can be analyzed individually or replated for expansion, differentiation, imaging, molecular profiling, and perturbation studies. Standardized isolation supports reproducible comparisons of tissue organization and developmental behavior across experiments.

This protocol describes the steps for cloning multiple single guide RNAs into one guide RNA concatemer vector, which is of particular use in creating multi-gene knockouts using CRISPR/Cas9 technology.
