Ventricle Segmentation

Ventricle segmentation is the process of delineating ventricular chambers in medical images to measure their anatomy and volume, supporting diagnosis, treatment planning, and research. It identifies boundaries using image intensity, anatomical location, shape, and spatial relationships, either through manual annotation or automated and semi-automated algorithms such as atlas-based methods and machine learning. In cardiac imaging, segmentation helps quantify ventricular size, wall motion, and ejection-related function, while in neuroimaging it supports assessment of ventricular enlargement and related disorders. Reliable segmentation also enables longitudinal monitoring, disease classification, and validation of computational models across clinical studies.

Zebrafish Brain Ventricle Injection

After neural tube formation, the neuroepithelium constricts and folds while the tube fills with embryonic cerebrospinal fluid (eCSF) to form the embryonic brain ventricles. We developed this ventricle injection technique to better visualize the fluid filled space in contrast to the neuroepithelial shape in a live embryo.

Using MRI scans (human), 3D imaging software, and immunohistological analysis, we document changes to the brain’s lateral ventricles. Longitudinal 3D mapping of lateral ventricle volume changes and characterization of periventricular cellular changes that occur in the human brain due to aging or disease are then modeled in mice.

We present a method to collect cerebrospinal fluid (CSF) and to create a system which lacks CSF within the embryonic zebrafish brain ventricular system. This allows for further examination of CSF composition and its requirement during embryonic brain development.

Using high-resolution differential interference contrast (DIC) microscopy, an ex vivo observation of the beating of motile ependymal cilia located within the mouse brain ventricles is demonstrated by live-imaging. The technique allows a recording of the unique ciliary beating frequency and beating angle as well as their intracellular calcium oscillation pacing properties.
