Dna Cleavage Assay

A DNA cleavage assay is a biochemical method used to determine whether an enzyme or other factor cuts DNA and to characterize the extent and pattern of that cleavage. In a typical assay, purified DNA is incubated with a candidate nuclease under defined conditions, then the reaction products are separated by gel electrophoresis and compared with an untreated control to reveal substrate loss or discrete fragments. By varying enzyme concentration, incubation time, or cofactors, researchers can assess catalytic activity, sequence or structure dependence, and reaction efficiency. These measurements support studies of restriction enzymes, DNA repair, genome editing, and protein-DNA interactions.

A Fluorogenic Peptide Cleavage Assay to Screen the Proteolytic Activity of Proteases

This video demonstrates an assay to screen for the proteolytic activity of proteases using fluorogenic peptides. The protease recognizes its cleavage site on the peptide, cleaving it and separating the quencher from the fluorophore, enabling its fluorescence emission. The fluorescence signal is detected and analyzed to check for the cleavage efficiency of different peptide variants.

Parallel High Throughput Single Molecule Kinetic Assay for Site-Specific DNA Cleavage

A highly parallel method for measuring the site-specific cleavage of DNA at the single molecule level is described. This protocol demonstrates the technique using the restriction endonuclease NdeI. The method can easily be modified to study any process that results in site-specific DNA cleavage.

The comet assay is an efficient way of detecting single- and double-strand breaks, including alkali-labile sites and DNA-DNA/DNA-protein cross-links on the DNA in all cells including hippocampal neurons. The method takes advantage of the differential migration of DNA in an electric field due to differences in amount of DNA damage.
