Orthogonal Primers

Orthogonal primers are nucleic acid primers designed to initiate amplification or sequencing of one intended template without significantly interacting with other primers, genomic regions, or assay components. Their specificity depends on complementary base pairing, primer length and sequence, annealing temperature, and careful screening for unintended homology, primer-dimer formation, and secondary structures. In biology, orthogonal primers support multiplex PCR, targeted genotyping, synthetic biology, and parallel detection of distinct DNA targets by allowing multiple reactions to operate in the same mixture with minimal cross-talk. This improves assay specificity, reduces misleading amplification, and enables efficient analysis of complex samples or engineered genetic systems.

SELEX protocols comprise multiple rounds of selection, each of which require regeneration of bound ligands, which in turn require fixed primer sequences flanking the random library regions. These fixed primer sequences can interfere with the selection process (false positives and negatives). Here we present a primer-free protocol.

Primer Extension Capture: Targeted Sequence Retrieval from Heavily Degraded DNA Sources

We present a method of targeted ancient DNA sequence retrieval, which we used to reconstruct the complete mitochondrial genomes of five Neandertal individuals. Comparison of these sequences with present day humans suggests that Neandertals had a long term low effective population size.
