Bowtie 2 Indexing

Bowtie 2 indexing is the process of converting a reference genome or other DNA sequence collection into a searchable data structure for rapid short-read alignment in genetics. The bowtie2-build program constructs an FM-index based on the Burrows-Wheeler transform, organizing sequence information so Bowtie 2 can search candidate matches efficiently while using relatively little memory. Researchers then use the resulting index files to align sequencing reads, identify genomic differences, and support analyses such as variant discovery, gene characterization, and comparative genomics. Accurate indexing is essential because it determines how efficiently and reliably downstream alignment workflows can interrogate the reference sequence.

Secondary amines react with nitrous acid to form N-nitrosamines, as depicted in Figure 1. Nitrous acid, a weak and unstable acid, is formed in situ from an aqueous solution of sodium nitrite and strong acids, such as hydrochloric acid or sulfuric acid, in cold conditions.
