Rna Visualization

RNA visualization is the detection and spatial mapping of RNA molecules in cells, tissues, or biochemical samples, providing a way to connect RNA abundance with gene regulation and cellular function. In common fluorescence-based approaches, labeled nucleic-acid probes hybridize to complementary RNA sequences, and microscopy records the resulting signal; engineered RNA tags can instead recruit fluorescent-binding proteins for live-cell imaging. These methods reveal transcript localization, synthesis, transport, stability, and interactions with proteins or other RNAs. In biochemistry, RNA visualization supports studies of post-transcriptional regulation, RNA processing, and disease-associated changes, while quantitative imaging can compare expression patterns and dynamics across experimental conditions.

Here, we detail the method of Sequencing of Psoralen crosslinked, Ligated, and Selected Hybrids (SPLASH), which enables genome-wide mapping of intramolecular and intermolecular RNA-RNA interactions in vivo. SPLASH can be applied to study RNA interactomes of organisms including yeast, bacteria and humans.

RNA-Seq

2023

Among different methods to evaluate gene expression, the high-throughput sequencing of RNA, or RNA-seq. is particularly attractive, as it can be performed and analyzed without relying on prior available genomic information. During RNA-seq, RNA isolated from samples of interest is used to generate a DNA library, which is then amplified and sequenced. Ultimately, RNA-seq can determine which genes are expressed, the levels of their expression, and the presence of any previously unknown transcripts.
