Organ Segmentation

Organ segmentation is the process of identifying and delineating organs within medical images, converting complex anatomy into measurable regions for analysis and intervention. It works by assigning pixels or three-dimensional voxels to anatomical structures, using image contrast, spatial features, and boundary information through manual annotation, computational algorithms, or machine-learning models. In bioengineering, segmented images support anatomical modeling, radiotherapy planning, surgical navigation, biomarker measurement, and the design of patient-specific implants or tissue-engineering strategies. Reliable segmentation improves quantitative analysis and helps researchers evaluate disease progression, treatment response, and organ geometry across large clinical datasets.

Open globe eye injuries may go untreated for multiple days in rural or military-relevant scenarios, resulting in blindness. Therapeutics are needed to minimize loss of vision. Here, we detail an organ culture open globe injury model. With this model, potential therapeutics for stabilizing these injuries can be properly evaluated.

Segmentation of three-dimensional data from many imaging techniques is a major bottleneck in analysis of complex biological systems. Here, we describe the use of SuRVoS Workbench to semi-automatically segment volumetric data at various length-scales using example datasets from cryo-electron tomography, cryo soft X-ray tomography, and phase contrast X-ray tomography techniques.
