Protein Organization

When amino acids emerge from the ribosome during translation, they form the primary structure of a protein, a peptide chain that can vary in length.This peptide chain is held together by covalent peptide bonds between the carboxyl group of one amino acid and the amino group of another.As the peptide chain grows, hydrogen bonds form between atoms in the polypeptide backbone.Some amino acids interact with neighboring amino acids, causing the strand to shorten and curve into a helical structure called an alpha helix.Other segments of the peptide chain align side by side and connect through hydrogen bonds, forming beta sheets.Together, these configurations make up the protein&#x27;s secondary structure.Additional chemical interactions, including hydrophobic interactions, ionic bonding, and disulfide bridges between amino acid side groups, fold the chain further to form the tertiary structure, a globular 3D shape that is the final functional form for many proteins.If two or more folded polypeptide chains join together, they form a larger functional protein called a quaternary structure, which enables the interactions needed for protein function.

Proteins are one of the fundamental building blocks of life that carry out many diverse functions in the cell. Proteins are assembled from amino acids. The sequence of amino acids is known as the primary structure of a protein. Local interactions of individual amino acids cause the linear chain to fold into the secondary structures. Interactions of distant amino acids lead to further folding of the protein&#x2014;the tertiary structure. The assembly of multiple folded chains (subunits) is known as quaternary protein structure.The Order of Amino Acids Determines the Primary Structure Amino acids that are bound together in a chain are called polypeptides. The amino acids are linked by their amino (&#x2013;NH3) and carboxyl (&#x2013;COOH) groups which form peptide bonds. The chain of linked carbon and nitrogen atoms is the backbone of the protein, with the amino acid side chains sticking out perpendicularly. The order of amino acid residues in the polypeptide chain is the primary structure.Hydrogen Bonds among Close Amino Acid Residues Contribute to the Secondary Structure The amino and carboxyl groups of the protein backbone can form hydrogen bonds. When multiple amino acid residues in close proximity form hydrogen bonds, local structures such as alpha-helices and beta-pleated sheets can form. These are common localized structures, giving rise to the so-called secondary structure of a protein.The Interactions of Distant Side Chains Determine the Tertiary Structure The tertiary structure of a protein describes the 3-dimensional arrangement of a protein. To stabilize a tertiary structure, amino acid residues interact that might be far apart within the polypeptide chain. The interactions can be weak and non-covalent (e.g., ionic bonds, hydrophobic interactions or hydrogen bonds) or strong and covalent (e.g., disulfide bridges). All interactions contribute to the shape of the protein and its function.Multiple Polypeptide Chains Can Form a Single Protein So far, we considered proteins that are created of a single polypeptide chain. Many proteins consist of subunits, that are each formed of one polypeptide chain. The composition and interaction of multiple protein subunits are known as the quaternary structure.

Protein organization describes how a protein is arranged at several levels. These levels help explain how a chain of amino acids becomes a working molecule. The main stages are primary, secondary, tertiary, and quaternary structure.

Primary structure is the linear order of amino acids in the protein chain. Secondary structure is the first step of folding. In this stage, the chain can form patterns such as helices and sheets. Tertiary structure is the overall three-dimensional shape of one folded protein chain.

Quaternary structure applies when two or more protein chains join together. Each level adds to the final form and behavior of the protein. Understanding protein organization helps show how structure and function are linked in biology.

EXPLANATION: Discussions of DNA in earlier grades have been limited to discussions of genes and the role of genes in the appearance and activities of an organism. Biology 1 represents a student's introduction to a molecular model of a DNA as well as the organization of DNA into genes and genes subsequently into chromosomes. Students should address interactions between genes in proteins which regulate both the shape and reproduction of DNA molecules. It is important to note that not all segments of DNA are transcribed for proteins. Portions of DNA are involved in regulating the expression of genes or affect the structure of the chromosomes (replication origin, centromeres, and telomeres).
