Structure Refinement

Structure refinement is the process of improving a molecular structure model so that it more accurately represents experimental data, particularly in macromolecular crystallography and biochemistry. The method adjusts parameters such as atomic coordinates, temperature factors, and occupancies by minimizing differences between calculated and observed diffraction intensities, often through least-squares or maximum-likelihood optimization, while monitoring stereochemical restraints and validation statistics. Refinement produces models that better describe protein, nucleic acid, or small-molecule structures and supports interpretation of active sites, ligand interactions, conformational changes, and molecular mechanisms. Reliable refined structures are essential for structural biology, biochemical research, and structure-guided drug design.

This article describes a method to obtain a three-dimensional (3D) structure of helically assembled molecules using cryo-electron microscopy. In this protocol, we use HIV-1 capsid assemblies to illustrate the detailed 3D reconstruction procedure for achieving a density map by the iterative helical real-space reconstruction method.

Here, we present a protocol to isolate microglia from postnatal mouse pups (day 1) for in vitro experimentation. This improvised method of isolation generates both high yield and purity, a significant advantage over alternate methods that allows broad range experimentation for the purposes of elucidating microglial biology.
