DNA annealing is the process in which complementary single-stranded DNA molecules pair to form a double-stranded structure, a foundational principle in molecular biology and genetic analysis. It occurs when complementary bases align through hydrogen bonding under suitable temperature and ionic conditions; controlled cooling allows primers, probes, or separated DNA strands to hybridize with their matching sequences. Researchers use DNA annealing in polymerase chain reaction, DNA sequencing, hybridization assays, and recombinant DNA methods. The specificity of base pairing enables selective amplification and detection of target sequences, while adjusting annealing conditions helps improve experimental accuracy and distinguish closely related genetic regions.

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
