Semi-empirical Methods

Semi-empirical methods are computational approaches that approximate quantum-mechanical calculations by combining simplified theoretical models with empirically fitted parameters, making molecular electronic-structure predictions more practical. They reduce computational cost by neglecting or approximating selected terms in the electronic Hamiltonian and calibrating the remaining parameters against experimental measurements or higher-level calculations. In chemistry, these methods can estimate molecular geometries, relative energies, electronic properties, and reaction behavior for systems too large for many ab initio approaches. Their speed supports initial structure optimization, mechanistic screening, and modeling of larger organic or materials systems, while their approximations require validation against more accurate methods or experimental data.

PyOKR: A Semi-Automated Method for Quantifying Optokinetic Reflex Tracking Ability

We describe here PyOKR, a semi-automated quantitative analysis method that directly measures eye movements resulting from visual responses to two-dimensional image motion. A Python-based user interface and analysis algorithm allows for higher throughput and more accurate quantitative measurements of eye-tracking parameters than previous methods.

We have developed a Semi-automated Optical Heartbeat Analysis method (SOHA) for analyzing high speed optical recordings from Drosophila, zebrafish and embryonic mouse hearts. We demonstrate the application of our methodology to the analysis of heart function in fruit fly and embryonic mouse hearts.

The Knob Supination Task: A Semi-automated Method for Assessing Forelimb Function in Rats

This manuscript describes a semi-automated task that quantifies supination in rats. Rats reach, grasp, and supinate a spherical manipulandum. The rat is rewarded with a pellet if the turn angle exceeds a criterion set by the user. This task increases throughput, sensitivity to injury, and objectivity compared to traditional tasks.
