Genomic Interactions

Genomic interactions encompass the physical and functional relationships among DNA regions, genes, proteins, and regulatory elements that influence genome organization and gene expression. These interactions arise through mechanisms such as enhancer-promoter contact, transcription-factor binding, chromatin looping, and communication among distant genomic regions, often shaped by three-dimensional genome structure. In genetics, researchers investigate them using chromosome-conformation and interaction-mapping assays to connect regulatory elements with target genes. Resulting interaction maps help explain developmental programs, genetic variation, disease-associated mutations, and genome-wide effects that may not be evident from DNA sequence alone.

Isolation and Genome Analysis of Single Virions using 'Single Virus Genomics'

Single Virus Genomics (SVG) is a method to isolate and amplify the genomes of single virons. Viral suspensions of a mixed assemblage are sorted using flow cytometry onto a microscope slide with discrete wells containing agarose, thereby capturing the virion and reducing genome shearing during downstream processing. Whole genome amplification is achieved using multiple displacement amplification (MDA) resulting in genomic material that is suitable for sequencing.

We describe chromatin endogenous cleavage coupled with high-throughput sequencing (ChEC-seq), a chromatin immunoprecipitation (ChIP)-orthogonal method for mapping protein binding sites genome-wide with micrococcal nuclease (MNase) fusion proteins.
