Protein Domain Mapping

Protein domain mapping is the process of identifying and locating discrete structural or functional regions within a protein, helping explain how its genetic sequence produces biological activity. Researchers compare conserved sequences and motifs with structural data, then use approaches such as truncation, mutagenesis, or interaction assays to define domain boundaries and test their roles. In genetics, this analysis connects mutations or inherited variants to disrupted catalytic sites, binding regions, stability, or cellular localization. Protein domain maps support gene annotation, interpretation of disease-associated variants, protein engineering, and the design of experiments targeting specific molecular functions.

Mapping Dysfunctional Protein-Protein Interactions in Disease

Here, we present a protocol to enable the capture and identification of disease-specific protein-protein interactions from native cells and tissues using chemical probes and mass spectrometry. A method for large-scale purification of the APP intracellular domain (AICD) is described. We also describe methodology to induce in vitro AICD aggregation and visualization by atomic force microscopy. The methods described are useful for biochemical/structural characterization of the AICD and the effects of molecular chaperones on its aggregation.
