Sytox Orange

SYTOX Orange is a membrane-impermeant fluorescent nucleic acid stain used to identify cells with compromised plasma membranes, making it valuable for assessing cell death and viability. In cells with damaged membranes, the dye enters the cytoplasm and nucleus, binds DNA and RNA, and produces a strong orange fluorescence, whereas intact living cells largely exclude it. In immunology and infection research, SYTOX Orange helps quantify pathogen-induced cytotoxicity, distinguish viable from membrane-damaged immune or microbial cells, and visualize extracellular nucleic acid structures such as neutrophil extracellular traps. Combined with microscopy or flow cytometry, it supports measurements of infection outcomes and host-cell injury.

DNA Electrophoresis Using Thiazole Orange Instead of Ethidium Bromide or Alternative Dyes

Here, we present a protocol to use thiazole orange for the detection of DNA in gel electrophoresis experiments. The use of thiazole orange allows elimination of ethidium bromide, and fluorescence detection can be achieved with either UV or blue light.

Here we illustrate the protocol for imaging by two-color STED nanoscopy the cytotoxic immune synapse of NK cells recapitulated on glass. Using this method we obtain sub-100 nm resolution of synapse proteins and the cytoskeleton.

This protocol demonstrates performing a single-molecule assay for live visualization of DNA unwinding by CMG helicase. It describes (1) preparing a DNA substrate, (2) purifying fluorescently labeled Drosophila melanogaster CMG helicase, (3) preparing a microfluidic flow cell for total internal reflection fluorescence (TIRF) microscopy, and (4) the single-molecule DNA unwinding assay.
