Thymic Slice Preparation

Thymic slice preparation is an organotypic tissue technique that produces thin, viable sections of the thymus while preserving its three-dimensional architecture and cellular interactions. Typically, freshly isolated thymic tissue is embedded in a supportive matrix and sectioned with a vibratome before ex vivo culture, allowing thymocytes and stromal cells to remain within their native microenvironment. These slices provide a controlled model for studying T-cell development, thymic selection, antigen presentation, and immune-cell migration. In immunology and infection research, they can also help assess how pathogens or inflammatory signals alter thymic function, offering a physiologically relevant complement to dissociated-cell and two-dimensional culture systems.

We describe the preparation of thymic slices that, in combination with flow cytometry, can be used to model positive and negative selection of developing T cells. Thymic slices can also be adapted for the in situ analysis of thymocyte migration, localization, and signaling via immunofluorescence and two-photon microscopy.

This video demonstrates a protocol for generating functional antigen-specific T cells from iPSC-derived immature T cells using a three-dimensional thymic culture system. Co-culturing the iPSC-derived immature T cells with endogenous lymphocyte-depleted mice fetal thymic lobes resulted in successful maturation of the T cells to form CD8αβ+ MHC class I+ iPSC-derived thymic emigrants (iTEs).

Thin Sectioning of Slice Preparations for Immunohistochemistry

The present method allows reproducible cryostat sectioning of small, difficult-to-manage, tissue pieces, such as biopsies and brain slices. We utilize a simple aluminum freezing stage to facilitate handling of tissue and a standard cryostat to routinely produce 5-10 micron serial sections from 400 micron thick brain slices.

The chicken auditory brainstem is comprised of nuclei responsible for binaural sound processing. A single coronal slice preparation maintains the entire circuitry while the cultured approach provides a unique preparation to study the development of neuronal structure and auditory function at the molecular, cellular and network levels.
