Automated Image Acquisition

Automated image acquisition is the computer-controlled capture of images using imaging hardware and software, enabling consistent, repeatable collection of visual data in medical research and practice. A programmed system coordinates image sensors or scanners with sample positioning, illumination, focus, exposure, and timed triggering, reducing manual variation while preserving defined acquisition settings. This approach supports high-throughput analysis of cells, tissues, specimens, and clinical images, where standardized datasets improve measurement, comparison, and downstream computational analysis. By increasing reproducibility and processing efficiency, automated image acquisition strengthens quantitative imaging workflows and helps researchers evaluate biological structure, disease-related changes, and treatment responses.

Automated Analysis of Dynamic Ca2+ Signals in Image Sequences

Here a novel region of interest analysis protocol based on sorting best-fit ellipses assigned to regions of positive signal within two-dimensional time lapse image sequences is demonstrated. This algorithm may enable investigators to comprehensively analyze physiological Ca2+ signals with minimal user input and bias.

Here we provide instructions on effectively utilizing SegElegans, a deep learning system we developed for the automated segmentation of individual worms in widefield microscopy images, for subsequent use in image analysis software such as ImageJ. We provide ways to use the system both online and offline.

Rapid Acquisition of 3D Images Using High-resolution Episcopic Microscopy

We describe a detailed protocol using high-resolution episcopic microscopy to acquire three-dimensional (3D) images of mouse embryos. This improved protocol utilizes a modified tissue preparation method to enhance penetration of the fluorescent dye, thereby permitting morphometric analysis of both small and large-sized specimens.

Development of automated imaging and analysis for zebrafish chemical screens.

We report the development of a system for automated imaging and analysis of zebrafish transgenic embryos in multiwell plates. This demonstrates the ability to measure dose dependent effects of a small molecule, BCI, on Fibroblast Growth Factor reporter gene expression and provide technology for establishing high-throughput zebrafish chemical screens.

Acquisition and Semi-Automated Analysis of Respiratory Muscle Surface Electromyography

Here, we describe a protocol to record and analyze respiratory electromyography (EMG) signals. It includes the anatomic references for placing the EMG electrodes over several respiratory muscles, removing electrocardiographic noise from the EMG signals, and acquiring the EMG root mean square (RMS) and onset timing of activity.
