Volume Scan Protocol

A Volume Scan Protocol is a standardized method for acquiring image data throughout a defined three-dimensional region, allowing biological structures or signals to be measured across an entire volume rather than a single plane. The system captures sequential optical sections or depth-resolved measurements at specified intervals, which are then assembled into a volumetric dataset for visualization and analysis. In immunology and infection research, volume scans can help map pathogen distribution, characterize tissue changes, and assess immune-cell localization or infiltration. Consistent scan settings and sampling intervals improve comparisons between specimens, treatment groups, and time points.

Clock Scan Protocol for Image Analysis: ImageJ Plugins

This paper describes two novel ImageJ plugins for 'Clock Scan' image analysis. These plugins expand the functionality of the original visual basic 6 program and, most importantly, make the program available to a large research community by bundling it with the ImageJ free image analysis software package.

The full process from brain specimen preparation to serial sectioning imaging using the Knife-Edge Scanning Microscope, to data visualization and analysis is described. This technique is currently used to acquire mouse brain data, but it is applicable to other organs, other species.

We describe the preparation of ribbons of serial sections and their collection on large transfer support for use as Array Tomography samples, along with automated imaging procedures in a scanning electron microscope. The protocol allows screening, retrieval, and targeted imaging of local, rare events, and the acquisition of large data volumes.

Problems in the processing of biological samples for scanning electron microscopy observation include cell collapse, treatment of samples from wet microenvironments and cell destruction. Low-cost and relatively rapid protocols suited for preparing challenging samples such as floral meristems, oomycete cysts, and fungi (Agaricales) are compiled and detailed here.
