Cell Nuclei Preparation

Cell nuclei preparation is a laboratory technique for isolating nuclei from intact cells or tissues while preserving their structural and molecular contents for analysis. The process typically combines hypotonic lysis, which causes cells to swell, with controlled mechanical disruption or detergent treatment to break the plasma membrane while limiting nuclear damage. Differential centrifugation then separates dense nuclei from soluble cytoplasmic material, and buffer conditions can be adjusted for downstream assays. Prepared nuclei support microscopy, chromatin and DNA analysis, nuclear RNA profiling, and sequencing-based studies, providing a foundation for investigating gene regulation, cell identity, and changes associated with development or disease.

We present a filtration-based protocol to isolate high-quality nuclei from cross-linked mouse skeletal muscle wherein we removed the need for ultracentrifugation, making it easily applicable. We show that chromatin prepared from the nuclei is suitable for chromatin immunoprecipitation and likely chromatin immunoprecipitation sequencing studies.
