Nascent Transcripts

Nascent transcripts are newly synthesized RNA molecules that emerge from actively transcribed genes before processing and release into the mature RNA pool. During transcription, RNA polymerase reads a DNA template and extends the RNA chain, allowing researchers to capture transcriptional activity as it occurs, including short-lived or incomplete products. In genetics, analyzing nascent transcripts helps distinguish transcriptional regulation from later RNA stability, splicing, and degradation. Methods that label or sequence these newly produced RNAs can reveal promoter activity, enhancer effects, transcriptional pausing, and cell-specific gene regulation, providing a direct view of how genetic information is initially expressed.

Trophoblast giant cells (TGCs) play a key role in the placenta to ensure a healthy pregnancy. We present a protocol for assessing the transcriptional status of genes in TGCs by nascent fluorescent in situ hybridization on cryostat sections of post-implantation embryos or short-term cultures of embryonic day 7 ectoplacental cones.

Isolation of Ribosome Bound Nascent Polypeptides in vitro to Identify Translational Pause Sites Along mRNA

A technique to identify translational pause sites on mRNA is described. This procedure is based on isolation of nascent polypeptides accumulating on ribosomes during in vitro translation of a target mRNA, followed by the size analysis of the nascent chains using a denaturing gel electrophoresis.

We describe a basic experimental approach for analysis of termination of transcription by RNA polymerase II in vivo using BrUTP by the strand-specific transcription run-on (TRO) approach in budding yeast. This protocol can be extended to study transcription termination by other RNA polymerases both in yeast and higher eukaryotes.
