Rna Electrophoresis

RNA electrophoresis is a laboratory technique that separates RNA molecules by length, helping researchers assess RNA size, integrity, and sample quality. In a gel matrix, an applied electric field drives negatively charged RNA toward the positive electrode; under denaturing conditions, secondary structures are disrupted so migration primarily reflects fragment length, with smaller molecules moving faster than larger ones. The resulting band pattern supports quality control before techniques such as Northern blotting, reverse transcription, and RNA sequencing, while revealing degradation, contamination, or unexpected transcript sizes in biological research.

Native polyacrylamide gel electrophoresis is a fundamental tool for analyzing RNA-protein interactions. Traditionally most experiments have used vertical gels. However, horizontal gels provide several advantages, such as the opportunity to monitor complexes during electrophoresis. We provide a detailed protocol for generating and using horizontal native gel electrophoresis.
