Biomarker Discovery

Biomarker discovery is the systematic identification of measurable biological features that indicate normal or abnormal processes, disease states, or responses to treatment. Researchers analyze molecules such as genes, proteins, metabolites, or circulating cells using genomic, transcriptomic, proteomic, and metabolomic methods, then apply statistical modeling and independent validation to distinguish informative signals from biological variation. In biology and medicine, discovered biomarkers can support earlier diagnosis, disease classification, prognosis, patient stratification, and monitoring of therapeutic response. Reliable biomarker discovery connects molecular mechanisms with measurable outcomes, advancing precision medicine and enabling more targeted research and clinical decision-making.

Microarray-based Identification of Individual HERV Loci Expression: Application to Biomarker Discovery in Prostate Cancer

Human endogenous retroviruses (HERV), which occupy 8% of the human genome, retain scarce coding capacities but a hundred thousand long terminal repeats (LTRs). A custom Affymetrix microarray was designed to identify individual HERV locus expression and was used on prostate cancer tissues as a proof of concept for future clinical studies.

We developed a technology based on mesoporous silica thin film for the selective recovery of low molecular weight proteins and peptides from human serum. The physico-chemical properties of our mesoporous chips were finely tuned to provide substantial control in peptide enrichment and consequently profile the serum proteome for diagnostic purposes.

Phenol Red Thread-based Sampling Procedure for Untargeted Tear Fluid Lipidomics in Biomarker Discovery

This protocol describes a unique clinical protocol for collecting human tear fluid samples using phenol red threads and liquid chromatography-tandem mass spectrometry (LC-MS/MS)-based workflow to discover the tear lipidomic profile. The simple methyl tert-butyl ether (MTBE)/methanol biphasic separation method enables rapid tear lipid extraction with high recovery for tear biomarker discovery.

Breath Collection from Children for Disease Biomarker Discovery

This protocol describes a simple method for the acquisition of breath samples from children. Briefly, samples of mixed air are pre-concentrated in sorbent tubes prior to gas chromatography-mass spectrometry analysis. Breath biomarkers of infectious and non-infectious diseases can be identified using this breath collection method.

We describe a rat model of post traumatic stress disorder (PTSD) that reveals the persistent alterations in neuroendocrine function and the delayed long-term, exaggerated fear response, characteristic of PTSD patients. The animal model and methods described here are useful for correlating biomarkers in brain nuclei, which are mechanistic but cannot be measured in patients, with biomarkers in peripheral white blood cells, which can.
