Dna Variant Analysis

DNA variant analysis is the process of identifying and interpreting differences in a DNA sequence relative to a reference genome or population. It matters because variants can alter gene function, biological traits, or disease risk. Computational pipelines typically align sequencing reads to a reference, detect mismatches or small insertions and deletions, then annotate each variant by genomic location, allele frequency, and predicted effects on coding or regulatory regions. In biology, this approach supports studies of genetic diversity, inheritance, evolution, and disease mechanisms, while helping researchers prioritize variants for functional experiments and further investigation.

2015

Bisulfite amplicon sequencing (BSAS) is a method for quantifying cytosine methylation in targeted genomic regions of interest. This method uses bisulfite conversion paired with PCR amplification of target regions prior to next-generation sequencing to produce absolute quantitation of DNA methylation at a base-specific level.

DNA Methylation Analysis

2023

Methylation at CpG dinucleotides is a chemical modification of DNA hypothesized to play important roles in regulating gene expression. In particular, the methylation of clusters of methylation sites, called “CpG islands”, near promoters and other gene regulatory elements may contribute to the stable silencing of genes, for example, during epigenetic processes such as genomic imprinting and X-chromosome inactivation. At the same time, aberrant CpG methylation has been shown to be associated with...

Histone Variants at the Centromere

2020

Histone variants are the histone proteins with structural and sequence variations. These variants may be regarded as “mutant” forms that replace their canonical histone counterparts in the nucleosomes. Specific post-translational modifications on the histone variants enable further chromatin complexity and regulate tissue-specific gene expression. The most common histone variants are from histone H2A, H2B, and linker histone H1 families. However, several variants of histone H3 variants are also...

2012

Pooled DNA sequencing is a fast and cost-effective strategy to detect rare variants associated with complex phenotypes in large cohorts. Here we describe the computational analysis of pooled, next-generation sequencing of 32 cancer-related genes using the SPLINTER software package. This method is scalable, and applicable to any phenotype of interest.
