Chromatin Interactions

Chromatin interactions are physical contacts between genomic regions that organize DNA in three-dimensional space and influence how genetic information is used. Through mechanisms such as chromatin looping, cohesin-mediated extrusion, and boundary formation by proteins including CTCF, distant enhancers can contact gene promoters while other regions remain insulated. In genetics, methods that map these contacts help link regulatory elements to their target genes and reveal how genome architecture controls transcription, replication, and cellular identity. Studying altered chromatin interactions also clarifies how structural variants and regulatory disruptions contribute to developmental disorders, cancer, and other genetic diseases.

Chromatin immunoprecipitation is a powerful technique for the identification of DNA binding sites of Arabidopsis proteins in vivo. This procedure includes chromatin cross-linking and fragmentation, immunoprecipitation with selective antibodies against the protein of interest, and qPCR analysis of bound DNA. We describe a simple ChIP assay optimized for Arabidopsis plants.

Chromatin Immunoprecipitation

Histones are proteins that help organize DNA in eukaryotic nuclei by serving as “scaffolds” around which DNA can be wrapped, forming a complex called “chromatin”. These proteins can be modified through the addition of chemical groups, and these changes affect gene expression. Researchers use a technique called chromatin immunoprecipitation (ChIP) to better understand which DNA regions associate with specific histone modifications or other gene regulatory proteins. Antibodies are used to isolate...
