Automated Image Analysis

Automated image analysis is a computational method that extracts quantitative information from images with limited manual interpretation, improving the speed and consistency of scientific measurements. In immunology and infection research, software typically preprocesses images, segments cells or microbial structures, extracts features such as size, shape, intensity, and spatial distribution, and applies rule-based or machine-learning classification to identify relevant patterns. These analyses can quantify immune-cell populations, pathogen burden, cellular morphology, and host-pathogen interactions across large datasets. By reducing observer bias and enabling high-throughput measurements, automated image analysis supports infection diagnostics, treatment evaluation, and reproducible investigation of immune responses.

Automated Analysis of C. elegans Fluorescence Images using SegElegans

Here we provide instructions on effectively utilizing SegElegans, a deep learning system we developed for the automated segmentation of individual worms in widefield microscopy images, for subsequent use in image analysis software such as ImageJ. We provide ways to use the system both online and offline.

Here a novel region of interest analysis protocol based on sorting best-fit ellipses assigned to regions of positive signal within two-dimensional time lapse image sequences is demonstrated. This algorithm may enable investigators to comprehensively analyze physiological Ca2+ signals with minimal user input and bias.

Development of automated imaging and analysis for zebrafish chemical screens.

We report the development of a system for automated imaging and analysis of zebrafish transgenic embryos in multiwell plates. This demonstrates the ability to measure dose dependent effects of a small molecule, BCI, on Fibroblast Growth Factor reporter gene expression and provide technology for establishing high-throughput zebrafish chemical screens.

We present an open source high content analysis (HCA) instrument utilizing automated fluorescence lifetime imaging (FLIM) for assaying protein interactions using Förster resonance energy transfer (FRET) based readouts. Data acquisition for this openFLIM-HCA instrument is controlled by software written in µManager and data analysis is undertaken in FLIMfit.

Automated assays using multi-well microplates are advantageous approaches for identifying pathway regulators by allowing the assessment of a multitude of conditions in a single experiment. Here, we have adapted the well-established macropinosome imaging and quantification protocol to a 96-well microplate format and provide a comprehensive outline for automation using a multi-mode plate reader.
