Automated Video Analysis

Automated video analysis is a computational method that uses software to extract, measure, and interpret information from video, enabling researchers to quantify behavior more consistently than manual observation alone. In neuroscience, algorithms process video frames to detect subjects, track movement, and identify features such as position, posture, speed, or interactions, often combining computer vision with machine-learning models. These measurements convert complex behavioral recordings into structured data for studying motor control, learning, social behavior, and responses to experimental conditions. By increasing throughput and reproducibility, automated analysis supports objective behavioral phenotyping and links observable actions with neural activity or neurological function.

Salmonella invades and replicates inside intestinal epithelial cells both in Salmonella-specific vacuoles and free in the cytosol (hyper-replication). A high-throughput fluorescence microscopy-based protocol is described here to quantify the intracellular phenotypes of Salmonella by two complementary image analyses through ImageJ, reaching single-cell resolution and scoring.

Here we provide instructions on effectively utilizing SegElegans, a deep learning system we developed for the automated segmentation of individual worms in widefield microscopy images, for subsequent use in image analysis software such as ImageJ. We provide ways to use the system both online and offline.

We have developed a Semi-automated Optical Heartbeat Analysis method (SOHA) for analyzing high speed optical recordings from Drosophila, zebrafish and embryonic mouse hearts. We demonstrate the application of our methodology to the analysis of heart function in fruit fly and embryonic mouse hearts.
