In Vitro Rna Structure

In vitro RNA structure analysis examines how RNA molecules fold and organize outside living cells, providing a controlled way to relate molecular shape to biochemical function. Researchers transcribe or purify RNA, place it under defined conditions such as selected ionic strength and magnesium concentration, and use structural probing or biophysical measurements to identify paired and unpaired nucleotides. These data can reveal secondary structures and conformational changes that influence ligand binding, catalysis, translation, and recognition by proteins. In biochemistry, in vitro RNA structure studies support the design of functional RNAs, interpretation of regulatory elements, and comparison of RNA behavior under controlled experimental conditions.

High-throughput selective 2' hydroxyl acylation analyzed by primer extension (SHAPE) utilizes a novel chemical probing technology, reverse transcription, capillary electrophoresis and secondary structure prediction software to determine the structures of RNAs from several hundred to several thousand nucleotides at single nucleotide resolution.
