Peptide Binding Assay

Peptide binding assays are biochemical methods used to determine whether, how strongly, and under what conditions a peptide interacts with a target molecule, such as a protein, nucleic acid, or membrane component. In a typical assay, the peptide or binding partner is immobilized or labeled, incubated with its counterpart, and evaluated by measuring retained peptide, complex formation, or a signal that changes with binding; concentration-dependent data can yield affinity and specificity estimates. These assays help characterize recognition sites, map interaction motifs, compare sequence variants, and assess effects of pH, salt, or mutations, supporting studies of signaling, drug design, and protein function.

Biochemical assays with recombinant human MHC II molecules can provide rapid, quantitative insights into immunogenic epitope identification, deletion, or design. Here, a peptide-MHC II binding assay scaled to 384-well plates is described. This cost effective format should prove useful in the fields of protein deimmunization and vaccine design and development.

Techniques to dissect the mechanisms underlying the secretion of HIV-1 Nef in exosomes are described. Specific short peptides derived from Nef and protein transfection were exploited to determine the structure, function, and binding partners of Nef’s Secretion Modification Region. These procedures have general relevance in many mechanistic studies.

This video demonstrates an assay to screen for the proteolytic activity of proteases using fluorogenic peptides. The protease recognizes its cleavage site on the peptide, cleaving it and separating the quencher from the fluorophore, enabling its fluorescence emission.
