Reference Subtraction

Reference subtraction is a comparative genetics method that removes sequence information shared with a reference genome or sample, allowing differences in another genome to be examined more clearly. In practice, sequencing reads or assembled sequences are aligned to the reference, and matching regions are filtered out; the remaining data may contain insertions, deletions, divergent sequences, or other genome-specific features. This approach reduces background complexity and focuses analysis on genetic variation, including differences between strains, individuals, or experimental samples. Reference subtraction supports variant discovery, genome comparison, and the identification of sequences that may contribute to distinctive biological traits or disease-associated phenotypes.
