Differential Expression

Differential expression is the systematic comparison of gene or transcript activity between biological conditions, such as healthy and diseased tissues, to identify molecular changes associated with a phenotype. Researchers measure RNA abundance using methods such as RNA sequencing or microarrays, normalize the data, and apply statistical tests to estimate fold changes while controlling the false discovery rate. In medicine, differential expression analysis helps reveal disease mechanisms, identify diagnostic or prognostic biomarkers, and clarify how tumors or other conditions respond to treatment. The results can also guide pathway analysis and support the development of targeted therapies and precision medicine strategies.

Studying medullary thymic epithelial cells in vitro has been largely unsuccessful, as current 2D culture systems do not mimic the in vivo scenario. The 3D culture system described herein - a modified skin organotypic culture model - has proven superior in recapitulating mTEC proliferation, differentiation and maintenance of promiscuous gene expression.

This procedure describes a quick and easy workflow to introduce siRNA into difficult to transfect cell lines and follow gene expression by real-time PCR. Use of an automated cell counter, multi-well electroporation plate, and automated electrophoresis station provide quick and reliable results without the need for expensive robotic handling.
