Flat-mount Preparation

Flat-mount preparation is a tissue-preparation technique that converts curved or layered biological tissue into a flattened specimen for microscopy and spatial analysis. In neuroscience, researchers preserve the tissue, dissect away surrounding structures, make strategic cuts when needed, and spread the sample onto a slide or support so its cellular and anatomical organization remains accessible across a broad plane. This geometry supports immunostaining, neuronal tracing, imaging, and quantitative mapping of neural structures, including connections and regional patterns. By improving visibility while preserving relationships across the tissue surface, flat-mount preparation helps link microscopic features to circuit organization and strengthens comparisons across experimental conditions.

The zebrafish embryo is an excellent model for developmental biology research. During embryogenesis, zebrafish develop with a yolk mass, which presents three-dimensional challenges for sample observation and analysis. This protocol describes how to create two-dimensional flat mount preparations of whole mount in situ (WISH) stained zebrafish embryo specimens.

Here we describe a protocol to dissect and flat-mount this internal skeleton in threespine sticklebacks. This method is also applicable to a variety of other fish species.
