Dna Preparation

DNA preparation is the process of isolating and purifying DNA from cells, tissues, or microbial samples for reliable downstream analysis. It typically involves disrupting cells, removing proteins, lipids, RNA, and other contaminants, then capturing DNA on a silica membrane or magnetic beads before washing and eluting it in a clean solution. In immunology and infection research, high-quality DNA supports polymerase chain reaction, sequencing, pathogen identification, microbial genotyping, and analysis of host genetic responses. Consistent preparation improves yield, purity, and assay accuracy, helping researchers distinguish infectious agents, characterize immune-related variation, and monitor disease-associated genetic material.

Preparation of Viral DNA from Nucleocapsids

We describe the process of isolating high purity herpesvirus nucleocapsid DNA from infected cells. The final DNA captured from solution is of high concentration and purity, making it ideally suited for high-throughput sequencing, high fidelity PCR reactions, and transfections to produce new viral recombinants.

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
