Brain Extraction Software

Brain extraction software comprises computational tools that isolate brain tissue from surrounding skull, scalp, cerebrospinal fluid, and other nonbrain structures in medical images, especially MRI, creating a brain mask for analysis. These tools typically combine image intensity, anatomical priors, spatial information, and boundary detection to classify voxels and refine the brain surface while accommodating variations in contrast and anatomy. In bioengineering, the resulting masks support image registration, cortical and volumetric measurements, tissue segmentation, and three-dimensional reconstruction. Reliable extraction improves the accuracy and reproducibility of neuroimaging pipelines, although errors can affect downstream modeling, disease assessment, and quantitative comparisons.

Here, we present a protocol for the isolation of increasingly insoluble/aggregated alpha-synuclein (α-syn) from post-mortem human brain tissue. Through the utilization of buffers with increasing detergent strength and high-speed ultracentrifugation techniques, the variable properties of α-syn aggregation in diseased and non-diseased tissue can be examined.

Isolation and RNA Extraction of Neurons, Macrophages and Microglia from Larval Zebrafish Brains

We present a protocol to isolate neurons, macrophages and microglia from larval zebrafish brains under physiological and pathological conditions. Upon isolation, RNA is extracted from these cells to analyze their gene expression profile. This protocol allows for the collection of high-quality RNA for performing downstream analysis like qPCR and transcriptomics.
