Maximum Likelihood Tree

A maximum likelihood tree is a phylogenetic reconstruction that identifies the evolutionary tree most likely to have produced observed biological sequence data under a specified model of evolution. The method compares candidate tree topologies while estimating branch lengths and substitution parameters, then selects the arrangement with the highest probability of the data. In immunology and infection research, maximum likelihood trees help infer relationships among pathogens, trace patterns of transmission, characterize strain diversification, and examine the evolution of antigenic or immune-relevant genes. These analyses support outbreak investigation, surveillance, and interpretation of how infectious agents adapt over time.
