Density Map Fitting

Density map fitting is a computational technique that places and adjusts molecular structures within three-dimensional experimental density maps, helping researchers interpret spatial organization that may be difficult to resolve directly. The process compares the calculated density of an atomic or modeled structure with the experimental map, then optimizes its position, orientation, and, when appropriate, conformation to improve agreement with observed features. In neuroscience, density map fitting supports the analysis of synaptic proteins, membrane receptors, ion channels, and other macromolecular assemblies studied by electron microscopy. It helps connect structural organization with molecular function and can guide model refinement and hypothesis development.

2012

Quantitative Fitness Analysis (QFA) is a complementary series of experimental and computational methods for estimating microbial culture fitnesses. QFA estimates the effect of genetic mutations, drugs or other applied treatments on microbe growth. Experiments scaling from focussed analysis of single cultures to thousands of parallel cultures can be designed.

Inclusive Fitness

2025

Most altruistic behavior—in which one animal helps another at a cost to themselves—occurs between relatives. Scientists think these altruistic behaviors evolved because they increase the inclusive fitness of the animal providing help. Inclusive fitness is an individual’s ability to pass down their genes—both through their offspring and the offspring of close relatives with shared genes. If an animal helps a close relative improve their reproductive success, this increases the animal’s...

Goodness-of-Fit Test

2025

The goodness-of-fit test is a type of hypothesis test which determines whether the data "fits" a particular distribution. For example, one may suspect that some anonymous data may fit a binomial distribution. A chi-square test (meaning the distribution for the hypothesis test is chi-square) can be used to determine if there is a fit. The null and alternative hypotheses may be written in sentences or stated as equations or inequalities. The test statistic for a goodness-of-fit test is given as...

This article describes the protocol for culturing low-density primary hippocampal neurons growing on glass coverslips inverted over a glial monolayer. The neuron and glial layers are separated by paraffin wax beads. The neurons grown by this method are suitable for high-resolution optical imaging and functional assays.
