Binding Specificity Landscape

The binding specificity landscape describes how biomolecules selectively recognize and interact with particular partners, while also accommodating weaker interactions with related molecules. In biochemistry, specificity arises from molecular complementarity, including shape, charge distribution, hydrogen bonding, hydrophobic effects, and other noncovalent forces that influence affinity, selectivity, and binding dynamics. Mapping this landscape helps researchers distinguish highly specific interactions from cross-reactivity and understand how sequence, structure, and environmental conditions alter molecular recognition. These insights support enzyme characterization, drug discovery, antibody development, biomolecular engineering, and the interpretation of signaling or regulatory networks.

The Equilibrium Binding Constant and Binding Strength

2020

The equilibrium binding constant (Kb) quantifies the strength of a protein-ligand interaction. Kb can be calculated as follows when the reaction is at equilibrium: where P and L are the unbound protein and ligand, respectively, and PL is the protein-ligand complex. As the amount of bound ligand is also related to the rate of ligand binding, experiments can also determine Kb by examining the rates of protein-ligand association (kon) and dissociation (koff) using the following ratio: Thus,...
