Crypt Base Stem Cells

Crypt base stem cells are adult intestinal stem cells located near the bottom of epithelial crypts, where they maintain the gut lining throughout life. Signals from the surrounding niche, including Wnt, R-spondin, and BMP pathways, regulate their self-renewal and division, producing transit-amplifying progenitors that differentiate into absorptive and secretory epithelial cells. Their activity supports continuous tissue renewal and enables repair after intestinal injury. Studying crypt base stem cells helps researchers investigate epithelial homeostasis, stem cell–niche interactions, intestinal organoid formation, inflammatory disease, and colorectal cancer, making them a central model for regeneration and disease biology.

This protocol details the derivation of transplantable hematopoietic stem cells from mouse embryonic stem cells (ESC) and their subsequent injection into lethally irradiated recipient mice. Briefly, ESC are differentiated as embryoid bodies, which are then infected with retroviral HoxB4 and co-cultured with OP9 stromal cells and hematopoietic cytokines.

We describe a protocol to isolate murine small intestinal crypts and culture intestinal 3D organoids from the crypts. Additionally, we describe a method to generate organoids from a single intestinal stem cell in the absence of a sub-epithelial cellular niche.
