Small Regulatory Rna

Small regulatory RNA molecules are short noncoding RNA sequences that control gene expression, making them important regulators of cellular identity, adaptation, and disease-related processes across organisms. They act through sequence-specific base pairing with target RNAs or, in some systems, by guiding protein complexes that block translation, alter RNA stability, or promote target cleavage. Researchers use small regulatory RNA pathways to study gene function, understand development and host-pathogen interactions, and develop strategies for biomarker discovery and therapeutic gene silencing.

Among different methods to evaluate gene expression, the high-throughput sequencing of RNA, or RNA-seq. is particularly attractive, as it can be performed and analyzed without relying on prior available genomic information. During RNA-seq, RNA isolated from samples of interest is used to generate a DNA library, which is then amplified and sequenced. Ultimately, RNA-seq can determine which genes are expressed, the levels of their expression, and the presence of any previously unknown transcripts.

Sequence specificity is critical for gene regulation. Regulatory proteins that recognize specific sequences are important for gene regulation. Defining functional binding sites for such proteins is a challenging biological problem. An iterative approach for identification of a binding site for an RNA-binding protein is described here and is applicable to all RNA-binding proteins.
