Tissue Clearing

Tissue clearing is a set of methods that makes biological specimens optically transparent, allowing researchers to visualize cells and structures deep within intact tissues. Most tissue-clearing protocols remove light-scattering components, especially lipids and pigments, while preserving or adding fluorescent signals; the treated sample is then placed in a medium whose refractive index matches the tissue, reducing light scattering during microscopy. In biology, cleared organs, embryos, and other specimens support three-dimensional imaging with confocal, light-sheet, or multiphoton microscopes, revealing cell organization, neural connections, vascular networks, and disease-related changes that sectioning may miss. The approach links molecular labeling with whole-tissue analysis, improving anatomical context and supporting studies of development, connectivity, pathology, and treatment responses.

Here we present a hydrophobic tissue clearing method that allows for the viewing of target molecules as part of intact brain structures. This technique has now been validated for F344/N control and HIV-1 transgenic rats of both sexes.

Due to the high lipid content, adipose tissue has been challenging to visualize using traditional histological methods. Adipo-Clear is a tissue clearing technique that allows robust labeling and high-resolution volumetric fluorescent imaging of adipose tissue. Here, we describe the methods for sample preparation, pretreatment, staining, clearing, and mounting for imaging.

Optical Clearing and Imaging of Immunolabeled Kidney Tissue

The combination of antibody labeling, optical clearing, and advanced light microscopy allows three-dimensional analysis of complete structures or organs. Described here is a simple method to combine immunolabeling of thick kidney slices, optical clearing with ethyl cinnamate, and confocal imaging that enables visualization and quantification of three-dimensional kidney structures.
