Rna Footprint Analysis

RNA footprint analysis is a molecular method for identifying regions of RNA that are protected by bound proteins or other molecules, revealing RNA structure and interaction sites. In a typical assay, a folded RNA–protein complex undergoes limited nuclease digestion, while unprotected regions are cleaved; the remaining fragments are then mapped by electrophoresis, sequencing, or related readout methods. Comparing protected and unprotected RNA identifies binding sites, structural elements, and changes in accessibility. In genetics, this approach helps characterize RNA–protein interactions, ribosome occupancy, regulatory elements, and mechanisms controlling RNA processing, stability, localization, and translation.
