Quantitative Phenotype Analysis

Quantitative phenotype analysis is the systematic measurement and statistical characterization of observable traits, converting biological variation into numerical data that can be compared across cells, organisms, or experimental groups. In neuroscience, it combines standardized imaging, behavioral assays, electrophysiology, or molecular measurements with computational feature extraction and statistical modeling to identify changes in neuronal structure, activity, connectivity, or behavior. By replacing subjective descriptions with reproducible metrics, the approach helps researchers link genetic or environmental perturbations to neural function and disease-related phenotypes. It supports drug screening, circuit analysis, disease modeling, and longitudinal studies while revealing subtle effects that qualitative observation may miss.

Quantitative Fitness Analysis (QFA) is a complementary series of experimental and computational methods for estimating microbial culture fitnesses. QFA estimates the effect of genetic mutations, drugs or other applied treatments on microbe growth. Experiments scaling from focussed analysis of single cultures to thousands of parallel cultures can be designed.

Salmonella invades and replicates inside intestinal epithelial cells both in Salmonella-specific vacuoles and free in the cytosol (hyper-replication). A high-throughput fluorescence microscopy-based protocol is described here to quantify the intracellular phenotypes of Salmonella by two complementary image analyses through ImageJ, reaching single-cell resolution and scoring.

Here, we describe a method that combines in situ MHC-tetramer staining with immunohistochemistry to determine localization, phenotype, and quantity of antigen-specific T cells in tissues. This protocol is used to determine the spatial and phenotypic characteristics of antigen-specific CD8 T cells relative to other cell type and structures in tissues.

Advances in mass spectrometry have allowed the high throughput analysis of protein expression and modification in a host of tissues. Combined with subcellular fractionation and disease models, quantitative mass spectrometry and bioinformatics can reveal new properties in biological systems. The method described herein analyzes chromatin-associated proteins in the setting of heart disease and is readily applicable to other in vivo models of human disease.
