Image Reconstruction Analysis

Image Reconstruction Analysis is the study of computational methods that recover a useful image from incomplete, noisy, or indirectly measured data. As an inverse problem, it models how an imaging system forms measurements, then estimates the original scene by combining those data with constraints such as smoothness, sparsity, or prior structural information. Reconstruction algorithms may use optimization, filtering, or iterative numerical updates to reduce artifacts and improve resolution. In engineering, these methods support medical imaging, remote sensing, computer vision, and nondestructive evaluation, enabling clearer interpretation when direct imaging is limited and helping researchers assess accuracy, uncertainty, and system performance.

We describe a protocol for hybrid imaging, combining fluorescence-mediated tomography (FMT) with micro computed tomography (µCT). After fusion and reconstruction, we perform interactive organ segmentation to extract quantitative measurements of the fluorescence distribution.

The combination of iterative-bleaching-extends-multiplexity (IBEX) and a commercial nucleotide labeling assay (Click-iT EdU) enables the detection and categorization of dividing cell types in highly dynamic processes in fixed frozen murine tissue sections. Furthermore, a novel open-source image processing pipeline provides high-throughput image acquisition and analysis.

We describe a novel approach for simultaneous analysis of brain function and structure using magnetic resonance imaging (MRI). We assess brain structure with high-resolution diffusion-weighted imaging and white-matter fiber tractography. Unlike standard structural MRI, these techniques allow us to directly relate anatomical connectivity to functional properties of brain networks.
