Gene Promoter Enhancer Interaction

Gene promoter-enhancer interaction is the regulatory communication between enhancers and promoters that controls when and where genes are transcribed. Enhancers bind sequence-specific transcription factors and, through chromatin looping, come into physical proximity with promoters, helping recruit coactivators and RNA polymerase II to initiate transcription. These interactions integrate developmental, environmental, and cell-type-specific signals, allowing precise regulation of gene expression. Studying them with reporter assays, chromosome conformation methods, and genome-wide sequencing helps explain normal development and disease-associated regulatory changes, while supporting research into genetic variation, cancer biology, and potential therapeutic targets.

A Web-Based Workflow for Selecting Gene- and Tissue-Specific Enhancers

We present a coding-free workflow for biologists to identify tissue-specific gene enhancers using only browser-based tools. Our protocol leverages public H3K4me1/H3K27ac histone marks and Hi-C data, enabling researchers without programming expertise to access, analyse, and identify potential regulatory elements associated with their genes of interest.

DNA regulatory elements, such as enhancers, control gene expression by physically contacting target gene promoters, often through long-range chromosomal interactions spanning large genomic distances. Promoter Capture Hi-C (PCHi-C) identifies significant interactions between promoters and distal regions, enabling the assignment of potential regulatory sequences to their target genes.

Herein we present a protocol to identify, isolate, and clone a plant promoter. Further, we describe the characterization of the nodule-specific promoter in the common bean hairy roots.
