Whole Mount Analysis

Whole mount analysis is a method for examining an intact biological specimen or tissue without sectioning it, preserving the spatial relationships among cells and structures. In neuroscience, researchers typically fix and permeabilize samples, apply stains or labeled antibodies, and use microscopy to visualize neural anatomy across the specimen; optical sectioning can then generate three-dimensional information. This approach supports analysis of brain and spinal cord development, neuronal organization, axon guidance, and patterns of gene or protein expression. By retaining tissue-wide context, whole mount analysis complements thin-section methods and helps connect cellular features with larger-scale neural structure and connectivity.

Quantitative Whole-mount Immunofluorescence Analysis of Cardiac Progenitor Populations in Mouse Embryos

Here, we describe a protocol for whole mount immunofluorescence and image-based quantitative volumetric analysis of early stage mouse embryos. We present this technique as a powerful approach to qualitatively and quantitatively assess cardiac structures during development, and propose that it may be widely adaptable to other organ systems.

The zebrafish embryo is an excellent model for developmental biology research. During embryogenesis, zebrafish develop with a yolk mass, which presents three-dimensional challenges for sample observation and analysis. This protocol describes how to create two-dimensional flat mount preparations of whole mount in situ (WISH) stained zebrafish embryo specimens.

Branching density is an indicator of mammary development that is difficult to quantify objectively. This protocol describes a reliable method for the quantitative assessment of mammary gland branching characteristics.
