Reconstruction Software

Reconstruction software comprises computational tools that convert images, measurements, or experimental data into coherent two- or three-dimensional representations, supporting quantitative analysis in bioengineering. These programs typically align data from multiple views or time points, segment structures of interest, and use techniques such as triangulation, surface generation, or tomographic reconstruction to estimate geometry and organization. In bioengineering, reconstruction software helps visualize cells, tissues, organs, implants, and engineered materials from microscopy or medical imaging data. The resulting models support morphometric measurements, computational simulations, device design, surgical planning, and evaluation of tissue development or disease-related structural changes.

Dendritic spines are post-synaptic compartments of most excitatory synapses. Alterations to dendritic spine morphology occur during neurodevelopment, aging, learning, and many neurological and psychiatric disorders, underscoring the importance of reliable dendritic spine analysis. This protocol describes quantifying dendritic spine morphology accurately and reproducibly using automatic three-dimensional neuron reconstruction software.

Neural control and cognitive processes can be studied through eye movements. The VisualEyes software allows an operator to program stimuli on two computer screens independently using a simple, custom scripting language. The system can stimulate tandem eye movements (saccades and smooth pursuit) or opposing eye movements (vergence) or any combination.

Methods for designing a computer-aided design/computer-aided manufacturing (CAD/CAM) surgical guide are shown. Cutting planes are separated, united, and thickened to easily visualize the necessary bone transfer. These designs can be three-dimensional printed and checked for accuracy.
