Les microbes sécrètent des protéases extracellulaires pour décomposer les protéines en peptides qui traversent la membrane cellulaire. Les protéases intracellulaires décomposent les peptides absorbés en acides aminés, qui sont catabolisés par désamination ou transamination. La désamination élimine le groupe amino de l’acide aminé, formant un acide organique et des ions ammonium. La transamination transfère un groupe amino à un acide céto, produisant un nouvel acide aminé et un acide organique. Les ions ammonium libérés par la désamination sont excrétés sous forme de déchets pour maintenir l’équilibre azoté et prévenir la toxicité dans la cellule. Microbes can use proteins as a carbon and energy source, especially when polysaccharides or lipids are scarce. But proteins are too large to pass through the plasma membrane on their own. To solve this, microbes secrete extracellular proteases and peptidases that break proteins into peptides. The peptides are then transported into the cell, where intracellular proteases cut them into free amino acids.

Once amino acids are available, microbes break them down in two main ways: deamination and transamination. Deamination removes the amino group (-NH2) from an amino acid. This produces an organic acid and ammonium ions (NH4+). The ammonium ions are removed as metabolic waste so the cell can keep nitrogen levels balanced and avoid toxicity. The remaining organic acid can move into other metabolic pathways.

Transamination is another route of amino acid catabolism. In this reaction, the amino group is transferred from an amino acid to an α-keto acid. This forms a new amino acid and an organic acid. Transamination gives microbes more metabolic flexibility because it helps redistribute nitrogen for both biosynthesis and energy production.

The organic acids made during deamination or transamination are important intermediates. They can become pyruvate, acetyl-CoA, or compounds in the Krebs cycle. From there, they may be oxidized further to make ATP through aerobic respiration. In facultative and anaerobic microbes, these organic acids may instead enter fermentation pathways. These pathways produce byproducts that help the cell survive in low-oxygen conditions.

Some strictly anaerobic bacteria, such as Clostridium species, use a special amino acid fermentation pathway called the Stickland reaction. In this process, the oxidation of one amino acid is paired with the reduction of another amino acid. This coupling supports energy generation without oxygen. By balancing electron flow between the two reactions, the Stickland pathway helps these microbes make ATP and grow in anaerobic habitats. Microbial protein catabolism also plays a role in nutrient cycling, pathogenesis, and industrial bioprocessing.
