Sperm DNA integrity refers to the preservation of genetic material within sperm cells, a key aspect of male reproductive health because damaged DNA can impair fertilization and embryo development. It depends on tightly packaged chromatin and protection from oxidative stress, while inadequate packaging, reactive oxygen species, or defective repair can produce DNA strand breaks and fragmentation. In medicine, assessing sperm DNA integrity complements conventional semen analysis when evaluating infertility, varicocele, environmental or treatment-related risks, and assisted reproductive options. Results may help clinicians interpret reproductive potential and guide further investigation or individualized care.

We describe a protocol for amplifying retroviral integration sites from the genomic DNA of infected cells, sequencing the amplified virus-host junctions, and then mapping these sequences to a reference genome. We also describe techniques to quantify the distribution of integration sites relative to various genomic annotations using BEDTools.
